Specific folders don't show up in Explorer, if I rename them on the site they sync

They aren't hidden, they are synced, they have selective sync set up. They should sync, there is no reason they aren't. If I go in and rename the folder, even just add a 1 to the end of the folder name, they show up like magic. Its to the point tho that we almost can't trust explorer, if a file is missed it can cause serious costs to the company. It happens maybe 1-2 times a month out of hundreds of files. Its always a folder and everything in it not showing up in explorer.
