Can't make files offline on the desktop app, after going over-quota
I am over the storage limit, I want to move folders back to my local storage, I get a msg that I need to make the files available offline by right clicking on folder and selecting that. the option is...

If you check your Dropbox app's syncing status, does it show that it has stopped syncing, as well?
If yes, then I'd suggest downloading your folders directly from the Dropbox website, in case that's possible, and then deleting them from there, as well.
